Justice League Odyssey has crafted one of Darkseid's most epic adventures to date as he tries to reshape reality in a way that he believes is better than what Perpetua has planned. Rather than just remodeling the entire Multiverse, he gained access to the Time Reef and the Revision Mechanism with the intention of editing history and remaking the universe into something more in tune with his ultimate vision.

The series wraps with a shocking betrayal that foils this plan; however, the heroes haven't fully won as Darkseid still has his deadliest weapon on hand and is only growing stronger.

The shifty scientist, Arla Hax, betrayed Jessica Cruz's resistance at the Reef, going to work for Darkseid as she was an inside agent. She switched sides when she determined that the crew of heroes could stop the tyrant, but even with Cyborg, Azrael, Starfire and a Jessica brought back from the past to bolster their ranks, Arla lost faith in the heroes.

This gave Darkseid the edge to go to war with these rebels while Arla readied the time device for final use. Now, though, she turns out to be a triple agent, loving that Jessica and the other heroes have bought her time. She surprises Gamma Knife and Dex-Starr by revealing she needs their help to make the machine implode, but despite their concerns about her fluid allegiance, they don't waste time. While the heroes hold off Darkseid, the machine destroys itself and the Reef goes up in flames. However, the job's only now getting started as Darkseid is back on Apokolips, which is burning brighter than ever. Jessica, after being imbued with Omega energy, can feel the planet getting stronger, as well as Darkseid himself, as evidenced by his face that was severely damaged in his battle with the heroes being nearly completely healed.

Darkseid looks to be starting up some new sinister plot with a giant Mother Box in front him, enjoying whatever this back-up plan is. It makes sense as Darkseid always has a contingency measure in place, as seen in Final Crisis and Darkseid War. His plans are sure to include using the Anti-Life Equation, which he already used to corrupt several of the heroes making them into his minions, and he's sure to be angry that his plan for creating a utopia was taken away from him.

At the conclusion of the series, the heroes decide to form a proactive strike force to deal with the threat they know is coming. Orion is ready to contact Thanagar, Omega Jessica goes to the Green Lanterns for help, Blackfire is prepping Tamaran, and the Earth-bound heroes Cyborg and Starfire want the Titans and Justice League involved. The final issue ends with the two heroes teleporting to Earth and discovering that the planet is in peril as well, being remade in the dark image of Perpetua.
